As more and more proteins were sequenced, the determination of functional characteristic from protein sequence has become a major task. As many researches studied, the functional region of protein is not merely composed by a single region of a sequence, but a single three dimensional region, dispersed as several fragments within an amino acid sequence. Here, we proposed a method, so called protein fingerprint identification method to identify remote sequence profile. This method employs both the information from amino sequence and secondary structure sequence. Next, by using multiple sequence alignment, the protein fingerprint is assembled by motif from both amino acid sequence and secondary structure sequence.
