This chapter introduces tools for the detection and extraction of biomacromolecular fragments (patterns) of interest from biomacromolecular structures. Afterwards, PatternQuery, a query language for the rigorous detection of user-defined patterns, is described in detail and utilized to provide practical examples and exercises on fragment detection. The core of the PatternQuery language is thoroughly described and the reader is carefully guided in designing and composing their own queries. Simple queries ranging from those that only identify certain ligands and their surrounding up to advanced ones describing entire binding or active sites are discussed as well. Finally, this chapter is supplied with a number of exercises with a strong biological background for verifying the acquired knowledge. |
