A specific feature of natural RNA’s is that multiple-strand and single-strand regions are present in the same molecules. To understand how these different structural elements may be relevant to the biological processes involving RNA’s, we have studied the interaction of the intercalative cation ethidium (Eth+) with model polyribonu- cleotides that can form in solution either double or triple-strand helices. Ethidium is known to give with both B-DNA and A-RNA duplex forms intercalation complexes characterized by strongly enhanced fluorescence relative to the free dye. We have shown in previous works [1–3] that the fluorescence of the intercalated Eth+ can probe the change of conformation and flexibility of the duplex in solution, depending on the type of nucleic acid and its base sequence as well as on ionic strength, counterion type and temperature. |
