•The gut microbiome of animals plays a crucial role in various physiological processes, including nutrient digestion and absorption, immune system development, and protection against pathogenic bacteria.•Acinetobacter variabilisFKP2-4, Vagococcus fluvialisFKP4-1, and Staphylococcus arlettaeFKP2-16 were isolated from the gut microbiome of the mud crab Scylla serrata, and detected NRPS and PKS gene clusters in it which could be potential bioactive compounds of medical benefits.•Antagonistic activities of these isolates against Escherichia coliand Staphylococcus aureuswere observed. |
