Efficient GPU Implementation of AFP-Based Algorithms to Accelerate Comparative Bioinformatic Analysis of Protein Structures in 3D-Space.

Abstrakt: The article discusses an approach to the efficient use of graphics accelerators for problems of spatial analysis of proteins on the example of a group of alignment algorithms that implement AFP (Aligned Fragment Pairs) heuristics. The article consists of a description of the architectural features of modern graphics accelerators, a description of the general scheme of operation of the considered group of algorithms and the proposed method for using the GPU. In order to evaluate the effectiveness of the proposed method, the results of an experimental study of the implementation of a part of the algorithm (alignment of pairs of short fragments by the Kabsh method) based on the proposed method are presented. The study showed that the proposed method allows to achieve significant acceleration compared to the implementation on the CPU. [ABSTRACT FROM AUTHOR]
