Abstrakt: Red shrimp is a popular animal in Tanjung Sanjangan which is considered as a tourist destination. This is due to red shrimp has bright red colour which make this aquatic animal has an exotic performance. However, no genetic information data gained from the red shrimps using COI mitochondrial DNA as a DNA barcoding marker. DNA barcoding is widely applied in species identification and genetic characterization studies. Genetic information is important to establish rules and policies for conservation of the red shrimp especially in its habitat. Therefore, the objectives of this present study were to determine genetic characterization of the red shrimp and compare the sequence divergences between individuals within population. This finding revealed that the COI gene is suitable to detect genetic variation within population of the red shrimp. Sequences data of the COI mitochondrial gene revealed genetic variation at the intrapopulation level. This study obtained 402 base pairs of consensus COI sequence. Three distinct haplotypes were detected among the three sequence samples with seven variables sites containing five transitions and two transversions. No parsimony informative was found in the variable sites. In addition, three nonsynonymous were detected in this study. Haplotype diversity and nucleotide diversity were 1.00 and 0.1161 respectively.
